fix(tests): skip POSIX-only and symlink tests on Windows CI
Five tests were silently failing on the Windows CI job because they either required a Linux/macOS runtime or created symlinks (which the default Windows user cannot do without Developer Mode). Mark them with the project's existing linux_only / require_symlinks markers so CI on Windows skips them cleanly instead of reporting red: * TestPosixNoOp, test_noop_on_posix, test_no_hermes_home_returns_native -> @pytest.mark.linux_only (the asserts only make sense on POSIX where '~/.hermes' is the natural HERMES_HOME fallback). * test_atomic_replace_copy_fallback_preserves_symlink, test_symlinked_target_survives_a_contended_rename -> @pytest.mark.require_symlinks (matches the pattern already used by sibling tests in the same file). For the two symlink tests in test_hermes_constants.py that weren't covered by require_symlinks, wrap the symlink_to() call in a try/except(OSError, NotImplementedError) -> pytest.skip() so a host without symlink privilege still skips instead of erroring out. No production code touched. Verified locally on win32 Python 3.11.9: 88 passed, 25 skipped, 0 failed across the three files (down from 7 failed, 88 passed). |

fix(pm): isolate bootstrap dependencies and unify YAML on ruamel
Activation reaches plugin discovery before the application dependencies exist. Give PM its own locked Python project and runtime so it can install or repair the application without importing that dependency tree. Keep PM outside the application workspace. A shared uv workspace resolves the application graph and cannot provide this isolation. Route mutations through an isolated worker and preserve transaction callbacks, cancellation, custom package registrations, and correlated receipts. Use the same runtime builder for source installs and packaged payloads. Keep offline wheelhouse support in that builder. Nix builds the independent PM lock as a separate derivation. Refuse lazy-disabled bootstrap before installing tools or dependencies. Move first-party YAML readers and writers to ruamel. Keep the application lock's transitive PyYAML requirements for third-party packages. Verification: - Focused canonical Python suite: 177 passed, 1 host-gated skip. - Electron backend probes: 12 passed. Electron typecheck passed. - Both uv locks, scoped lint, Bash syntax, and whitespace checks passed. - Cold activation, corrupt-app repair, offline staging, and relocation ran. - Built and exercised the Nix PM runtime and standalone YAML merge script. Six broader caller test files retain the same 24 failing test IDs as an archive of HEAD. The existing real-home guard blocks those tests before they can exercise the affected paths. No full-suite pass is claimed. Native Windows signing and full Bionic package execution remain unverified. |

refactor(tests): platforms() fully replaces the linux_only/macos_only/windows_only trio
No shims, one marker system. The full mechanical sweep:
- 165 test files converted: every @pytest.mark.<os>_only decorator and
pytestmark assignment is now platforms("<os>"). Docstring/comment
prose mentioning the trio rewritten to the platforms() vocabulary.
- conftest: _OS_MARKS, the legacy skip loop, the double-mark reject for
the trio, and the selector-tagging shim are deleted. The single
platforms() gate does all host gating; _reject_contradictory_platform_
marks replaces the old reject (one platforms() marker per test — a
module-level pytestmark stacked on a per-test marker is the historic
skipped-everywhere-green-everywhere failure and stays a hard error).
- pyproject: only the platforms marker is registered.
- list_os_marked_tests.py: rewritten for the single vocabulary — takes
a platform name (linux/macos/windows), matches quoted platforms(...)
specs including negated and any-of forms, exits nonzero on empty
selection. Its test file rewritten to match (bare identifiers must
not match; the spec must appear inside the string literal).
- tests.yml macOS lane: marker: macos feeds the lister; the pytest
selection is -m "platforms and not integration" — the marker name is
the selector, the conftest's per-test host skips are the gate.
- test_os_marker_gating.py rewritten for the new reject (the old file
tested deleted machinery).
- AGENTS.md / CONTRIBUTING.md updated to the single vocabulary.
Verified: full-tree compile; marker unit tests (36); lister tests;
macOS-lane simulation (21 files, 180 collected / 429 deselected on a
windows host); broad xdist slices through scripts/run_tests.sh
(367 + 1674 passed, zero refactor-attributable failures — the 6 red
tests in the second slice fail identically with the changes stashed).

Gate the POSIX-only and symlink-only tests with the linux_only and require_symlinks markers. Fix the real cross-platform bugs: - file_operations: use the translate_path flag, send snippets as base64, and use sys.executable (the MS Store python3 stub and the list2cmdline backslash collapse both broke snippets) - approval: treat backslash as a Windows path separator, not an escape - registry, browser_registry, secret_sources, plugins: normalize scope-key case - checkpoint_manager, plugins_cmd: clear read-only bits before delete - deadline: make MAX_SAFE_TIMEOUT_S fit the Windows limit - image_routing, acp, cua_backend, daytona: fix Windows and POSIX paths - hermes_state: match backslash in the retag LIKE clause - kanban, disk-cleanup: match drive paths and split command arguments - scripts: emit host separators through as_posix 207 test files are gated or isolated. |

test(utils): cover contended Windows renames on the Windows CI lane
The real-handle tests use @pytest.mark.windows_only rather than a bare pytest.skip(os.name != 'nt'). scripts/ci/list_os_marked_tests.py greps for the marker NAME to decide which files the Windows lane imports, so a plain skipif leaves a Windows test running on no host at all — green over zero coverage, which is what AGENTS.md warns about. Cross-platform tests simulate winerror 5 (what a held target actually raises) rather than 32, and pin the state machine: retry-then-rewrite for each contention code, an in-budget retry keeping the write atomic with no fallback, a genuine denial propagating after the budget with its temp file intact, a retry that turns into EXDEV switching to the copy fallback, ENOSPC and POSIX EACCES propagating with no retry at all, the rewrite never exposing a truncated file, and the #16743 symlink invariant holding on the contended path. On native Windows the lane exercises real held handles end to end, and pins the winerror-5 premise so a CPython change surfaces here instead of silently reintroducing the bug. fix(personality): preserve config comments in TUI/gateway config writes
tui_gateway/server.py:_save_cfg called yaml.safe_dump on a deep-loaded config dict, which reordered top-level keys alphabetically, stripped every user-edited comment, and re-escaped non-ASCII (kaomoji/Chinese) personality prompts to \uXXXX. Every TUI setting change - /personality, /reasoning, /details_mode, /skin, /prompt - rewrote the file top to bottom. Changes: * Add atomic_roundtrip_yaml_save(path, new_state) in utils.py - a comment-, ordering-, and unicode-preserving full-state replacement for yaml.safe_dump(cfg, f). Uses ruamel round-trip mode like the existing atomic_roundtrip_yaml_update, but accepts the whole cfg dict so callers that mutate multiple keys before saving (the _save_cfg pattern) don't have to be rewritten. Recurses into nested dicts, deletes keys missing from new_state (preserves the cfg.pop()-then-save semantic), and overwrites lists/scalars wholesale. * Fail closed on an unreadable existing config.yaml the same way hermes_cli.config.atomic_config_write does, via a lazy import of require_readable_config_before_write (avoids a module-level circular import, since hermes_cli.config itself imports from utils). Also preserves both file mode and owner across the write, matching the existing atomic_roundtrip_yaml_update contract. * Force-quote any new string value that YAML 1.1 would misparse as a bool/null (yes/no/on/off/true/false/null/~). ruamel's round-trip dumper resolves against the YAML 1.2 core schema and emits these unquoted, but PyYAML-based readers elsewhere in the codebase parse under YAML 1.1 rules - so an unquoted `approvals.mode: off` would silently round-trip back as the boolean False. * tui_gateway/server.py:_save_cfg now delegates to atomic_roundtrip_yaml_save. Drop-in - all call sites (/personality, /reasoning, /details_mode, /prompt, etc.) inherit comment preservation and the fail-closed contract. Tests: * tests/test_utils_atomic_roundtrip_yaml_save.py - unit tests covering create-from-empty, top-level key-order preservation, comment preservation, readable Unicode, append-new-keys, delete-missing-keys, scalar/list overwrite, nested-dict recursion, refusal on an unreadable existing config, and owner preservation. * tests/test_atomic_replace_symlinks.py - owner-preservation regression test mirroring the existing atomic_roundtrip_yaml_update coverage. * tests/test_tui_gateway_server.py - 4 new tests pinning _save_cfg comment preservation, top-level key-order preservation, and unicode-readability under unrelated writes. Systematic prune per AGENTS.md test policy, one pass over every major test tree (gateway, hermes_cli, tools, agent, run_agent, plugins, cli, cron, tui_gateway, honcho/openviking, root-level): - DELETE: source-reading tests (read_text/getsource on prod files), change-detector tests (exact catalog counts, model-name snapshots, config version literals), mock-echo tests (assert a mock returns what it was told), assertion-free/trivial tests, near-duplicate parametrizations (boundaries + one representative kept), async/sync twin duplicates, cosmetic within-file variations. - KEEP (mandatory): security/redaction/approval guards, message-role alternation invariants, prompt-caching/deterministic-call-id invariants, issue-number regression tests (deduped), E2E tests. - 6 test files deleted outright (script-style/no-assert or fully redundant); conftest.py, fakes/, fixtures/ untouched. - tests/acp/conftest.py added: autouse fixture stubs the live models.dev/GitHub/Copilot/Anthropic inventory fetches that ACP server tests performed on every session create — test_server.py 147s → 3.4s, and the tests are now genuinely hermetic. - Sleep-based slowness shrunk where safe (codex_ttfb_watchdog, compression_concurrent_fork, etc.); no wall-clock assertion tightened. Verification: full hermetic suite via scripts/run_tests.sh — 2439 files, 31,130 tests passed, 0 failed, 0 flaky retries, 315s wall (baseline: 583s wall, 13,564s subprocess CPU). |

refactor: consolidate symlink-safe atomic replace into shared helper
Extract the islink/realpath guard from the 16743 fix into a single atomic_replace() helper in utils.py, then migrate every os.replace() call site in the codebase to use it. The original PR #16777 correctly identified and fixed the bug, but only patched 9 of ~24 call sites. The same bug class (managed deployments that symlink state files silently losing the link on every write) still existed at auth.json, sessions file, gateway config, env_loader, webhook subscriptions, debug store, model catalog, pairing, google OAuth, nous rate guard, and more. Rather than add another 10+ copies of the same three-line guard, consolidate into atomic_replace(tmp, target) which: - resolves symlinks via os.path.realpath before os.replace - returns the resolved real path so callers can re-apply permissions - is a drop-in replacement for os.replace at the use sites Changes: - utils.py: new atomic_replace() helper + atomic_json_write / atomic_yaml_write now call it instead of inlining the guard - 16 files: all os.replace() call sites migrated to atomic_replace() - agent/{google_oauth, nous_rate_guard, shell_hooks}.py - cron/jobs.py - gateway/{pairing, session, platforms/telegram}.py - hermes_cli/{auth, config, debug, env_loader, model_catalog, webhook}.py - tools/{memory_tool, skill_manager_tool, skills_sync}.py Tests: tests/test_atomic_replace_symlinks.py pins the invariant for atomic_replace + atomic_json_write + atomic_yaml_write, covers plain files, first-time creates, broken symlinks, and permission preservation.
